Jon Niese started his career when he was studying at Defiance High School in Ohio. He joined its baseball team, and appeared in Little League.

In 2005, he played for the minors of Gulf Coast Mets. Niese moved to the Single-A then split his time for St. Lucie Mets and Hagerstown Suns in 2007. A year later, he was promoted to Triple-A New Orleans Zephyrs.
